The company began as a merchant house in the 18th or 19th century, started by the Wayne family's merchant ancestors. With revenue generated from these businesses, the Waynes helped build Gotham City, notably through the 19th-century judge Solomon Wayne, who hired Cyrus Pinkney. In the early 20th century, Alan Wayne officially made it a corporate entity, erecting branches like Wayne Shipping, Wayne Chemical, and Wayne Manufacturing during the Industrial Revolution. Under Patrick and Laura Wayne, the company became environmentally conscious. During the 2020 storyline The Joker War, the Joker attacked Bruce's personal accounts and finances, but did not take over Wayne Enterprises itself. Bruce eventually regained control and had the Joker removed. Following this event, Bruce's financial loss—reducing him from billionaire to millionaire—was due to the Joker's attack on his personal accounts, not a board-imposed monitoring. He later regained full control as CEO.

After the Joker seized the company and stole the whole fortune, Lucius Fox worked to regain control of the assets. Fox delivered a stark warning to Bruce: even if his wealth was returned, the board of directors would now monitor his funds, preventing him from using them to finance his vigilante activities. This intervention temporarily stripped Bruce of his billionaire status, leaving him as a millionaire. However, the narrative arc concluded with Bruce regaining control of his fortune and returning as the CEO of Wayne Enterprises, replacing Lucius Fox at the helm. The building itself houses a secret elevator in its foundation that leads to a matching Batcave in a sub-basement, while Dick Grayson once utilized a separate Bat Bunker under the adjacent Wayne Foundation Building.
